How do I get rid of fruit flies in a house with pets?

This summer my house acquired a lot of fruit flies and I can't seem to get rid of them. I have thoroughly cleaned the garbage and sink area where they are but they keep appearing. I can't use any harsh chemicals because I have pet cats and rats and I don't want to make them sick.
